Agent API and Models API both let code use Salesforce generative AI, but they sit at different layers. Agent API is a REST conversation with an Agentforce agent: you start a session, send messages, get the agent's replies, and end the session so other systems can use that agent. Models API calls a large language model directly (Apex or REST) for chat, a single-prompt generation, or embeddings, without going through an agent.
