A custom permission bypass lets selected users save a record that would otherwise fail a validation rule, without turning the rule off for everyone else. You create a custom permission, assign it through a permission set or profile, and write the rule so it evaluates to true only when the current user does not have that permission. Typical uses are data loads and correcting historical records that no longer meet today's rules.
