Salesforce will not let you delete a user, because that person can own records, belong to groups, and sit on teams. Deactivating the account is the supported way to stop them from logging in while keeping their records and history so nothing is orphaned. Deactivation only clears Active, so licenses, ownership, sharing, Chatter, teams, and automation can still be tied to that user until you clean them up.
